Prologue.
15000 year prologue
Once, there was humanity. The planet was in the possession of humans, with continents and islands housing great ancient civilizations of advancement and knowledge. Large cities were built, skyscrapers being the temples of humans and their Pokemon partners. Their knowledge made their lives easier. Anti-gravity cars, medicaments of unspoken curative effects, nanotechnology. Satellites were lifted into geostationary orbit, and there were attempts to get to the moon, in pursuit of the wildest dreams.
There were many languages, but after some time, everybody began to speak the same tongue, for the sake of convenience. Local languages were kept in use for a time, as sometimes this was all that could keep a link between a man and his culture, as the need to move somewhere else in search of job was unavoidable. Even so, it wasn't long before those local dialects were forgotten, and all nations spoke same tongue. Everything progresses toward simplicity, and eventually there was simply no need for other languages to exist.
Cities flourished, the economy worked wonders, knowledge made life enlightened, and people and Pokemon lived their lives as if God commanded so.
But somehow, those civilizations collapsed. In a single event, they fell simultaneously, with only small packets of survivors struggling to live within the ruins of once great cities. What happened is now unknown. While the written records of those times still existed, contradictory theories surfaced, as the records had no connections to one another. Some mentioned a strange plague, killing Pokemon and humans alike, upon which no curatives worked and nanobots unable to stop the effects. Other records mentioned an economic collapse, resulting in poverty and hunger, and the inability of those civilizations to sustain themselves. Some told about wars, about dissent in human hearts, old as the universe itself. About cities, burned to the ground with weaponry of unimaginable power. About screams filling the air as people tried to save others in the wake of destruction. And about those who survived, relying the death and heroism of those nameless masses for humanity to remember their sins.
Nobody knew for sure what happened. Maybe it was something else, maybe it was all these factors at once. But the written records crumbled, and those times became but myths. And even those myths were to be forgotten soon.
Ruins of those great cities fell prey to the nature, as it reclaimed its territory. Buildings crumbled, and tools of everyday life were damaged beyond recognition or covered by the soil, remaining in geological strata only to be seen by archaeologists in our times. A thousand years later, nothing save debris remained. After another thousand years, even that debris eroded away to nothing.
And thus, technology went from the stone age through the space age back to the stone age, humanity's achievements completely lost, unable to ever be restored.
But there was one artifact that stood, time not touching it at all. It made it to our times, and it towered above the landscape as it did fifteen thousand years ago. But nobody knew what it exactly was; everybody believed that it was natural, a thing carved by nature or God himself.

There was a place made by man. A closed and darkened room, into which nobody had entered in a long time. Suddenly, a dim light illuminated the place, and the details could be seen, granted that somebody was there to witness it.
The room was small and almost empty. A chair was there, as well as very peculiar and totally unexpected things from a place shut from human eyes for centuries. A door with a keypad, a chip-card reader, and a computer terminalâ�"all of it covered in a thick layer of dust. A mug was next to the keyboard, its contents long since fossilized.
The dim light that illuminated the small room came from a small LED. There was a small metal label below it, on which "Power" was etched. Then, the room became even brighter.
Glow came from a monitor as commands were printed on screen.

"System is now booting"
"System boot up initialized by external operation-type sentinel HKT-001"
"Geothermal Crevice operational online, MAX energy output 8 megawatts current output at 3 megawatts"
"All external systems operational"

"Projector 01 online connection initialized by HKT-001"

For two minutes nothing else was printed, but then another set of messages appeared on the screen.
"Projector 01 no longer in use"
"Projector 01 shutdown OK"
"Redirecting remaining input from Collector 03 to ST 01"
"ST 01 status - affirmative, will now disconnect"
"shutdown -h now"
"Shutdown initialized by HKT-001"
"System will now halt"
And the terminal was shut down, and the room again was dark, as it had been dark for almost fourteen thousand years.

A man awoke from his long slumber, as the machinery couldn't keep him unconscious for all that time. That man tried to scream, but to no avail, as a long feeding tube was blocking his efforts.
The man tried to open his eyes, but no matter what, his eyelids were just shut tight, no amount of willpower able to pry them apart.
The man tried to move. And with a bit of success, his hand twitched a bit. What he felt only strengthened him in about his position, still being suspended in some strange, extremely cold fluid, as he was when he awoke for the first time, as the viscous liquid clinging to his skin. The man felt lonely. He didn't know how he could tell, but he knew that there was nobody near. He tried to remember. And the only thing he could keep in his mind was that of a face of a beautiful lady. He knew that he had known her name once upon a time, but now, it was only a face, a beautiful, nameless face.
Something was different now, though. There was a buzzing in his ear.
He was hearing a strange static-like sound... and it was intensifying with each second. His brain pained him as if somebody was hitting his head with a hammer.
In just a moment that noise stopped, and his mind was clear, all holes no longer there, filled. He remembered. He knew what his name was and what had happened before he found himself in this place. Knowledge of his life was no longer unknown to him. And last, he remembered her name.
But before he could speak her name in his mind, he felt a strange prick on his arm. And suddenly, he felt drowsy, as he had felt numerous times before. And once more, he fell into a coma.

But this time, he felt different. He didn't felt lonely anymore. He knew, just knew, that somebody nearby was sharing his fate. This made him sad. His kind heart couldn't wish anybody to be in such a position.
For some reason, though, despite not being able to see, despite not even able to confirm if really somebody was near, he just knew that this person was a friend.
A long-lost friend.

One interesting fact about humans: since the earliest of times, humanity has had to struggle in order to survive. Humans have understood that, in order to live and defend against wild Pokemon, they had to band together. Some humans used tamed Pokemon against those adversaries, and they were called 'trainers'. They tamed pokemon to gain a valuable weapon against, for example, wild packs of Mightyena that were rather fierce in attacking humans. With technology, they were capable of storing pokemon in small crystals. How that worked was unknown then. As technology progressed, some people found the way to refine these into more purer forms with better catching abilities. These crystals were then cut and put into ball chassis. Called pokeballs, they revolutionized the world. The technology was complicated, and only Silph Corporation had the knowledge how to make pokeballs. Reverse engineering was impossible. But, one corporate spy later and the secret was secret no more. Pokeballs became cheaper, and more trainers appeared. Some good, some mediocre, but always trying. Too bad that with the advent of our times there was no longer the need to kill those proverbial Mightyena. Humans became imaginative and thought that battling each other with Pokemon is a good idea. Some disagreed. They weren't noticed. Uninteresting ideas always go unnoticed.
Another interesting fact about humants: we need to have a place that we can call our own.
Settlements were created, small simple villages. They evolved into larger structures - towns.
Some towns decided that they don't like other towns. Reasons were numerous. Resources were at the top of the list. Territory came second, and religion third. No matter the reason, wars were fought, each iteration with newer, more advanced and deadlier weaponry. Knives, then swords. Bows, then crossbows. Now, missiles with mass destruction warheads. This created an arms race, each state trying to outrun the opponent. Now, only the reason to attack needed to be found.
Tohjo Falls and Mt. Silver. They were de facto in Kanto territory, but Johto claimed the ownership of them. The conflict was small, rather diplomatic in nature, as the territories were of little importance. This changed when large veins of pitchblende were unearthed in the area. Troops were quickly moved to protect the field. This presence caused a border conflict between Johto and Kanto. This soon escalated into large scale war when Hoenn, being in alliance with Johto, moved in. Sinnoh, being neutral until then, allied with Kanto, tempted with prospect of getting cheap uranium from these veins.
Mahogany Town was a staging area for the Johto military. Was. Past tense shall be used as it's quite difficult to say something about it after it was hit by a ballistic missile.
Soon, more cities were hit. Nobody used nuclear warheads, as even the dumbest top-brass has that self-preservation instinct preventing him from ending the world in a large fireball.
Some motions towards cease-fire were made. The Goldenrod Treaty calmed the situation down, but in fact the world was nothing more than a ticking bomb, ready to explode at any moment.
And that was to happen soon.

Location: Hoenn Missile Silo 2
Tension hung in the air, as annoying as a fly on a hot, summer day. But, annoying is the wrong word to describe the critical situation, as Commander Peter Pehler, literally sweating from fatigue as he hadn't slept for two days, tried to organize the situation in the compound. Personnel, that is, common privates and some high-brass was afraid of the situation. By the direct order of the president of Hoenn they had to wait and await orders. And nobody was stupid enough to believe that the order could be other than the missile launch on everybody else. But everybody tried in the naïveté to believe that this war could end, that no more were to perish.
"If only this came to an end..."
Oh wait, he wasn't a philosopher. He was a soldier. A mindless drone which only processed orders. Thinking wasn't his job, killing enemies was. And so, he waited for orders, whatever they were.
But before that, a deserved sleep.
