Well, Pokemon Tower was torn down to make the Kanto Radio Tower. They tore down a burial site filled with people's dead Pokemon for... a tower with most of the same radio stations as Johto.
That means we can expect some events similar to whats seen in the film 'Poltergeist' to happen.

no police (minus gen 5) but lots of villans with only a 10 year old to stop them.
the idea of people eating pokemon and vice versa.
pokedex entrys indicating certant pokemon use to be people
and there is hardly a dad figure in pokemon games (minus gen 3)
the more messier your room is the smarter you are.
